Exclamation Seperated from others

a few days ago I held my budgie Yellow, and discovered she was become quite thin. I assumed it's becuase the other two birds were hogging the food and leaving her out.. Yellow is also kinda bullied. So I Seperated her from the other about ten minutes ago and now she's searching all of the cage for a way out, as if she wants back in with the others. Is this mistreating her? Will she get depressed? Did I di the right thing?

If Yellow was being bullied and not getting enough to eat then separating her is the best thing for her health and well-being.
Having three budgies in a cage together is usually problematic as two may bond and the third ends up being left out, bullied, or treated like a third wheel.

By the way, are the other two budgies male or female?

Try sitting Yellow's cage right next to the other cage so she can see the others.
Also, I'd recommend sitting next to her cage and talking to her -- it sounds like she could use some extra
one-on-one attention and TLC.

What kind of diet is she on? This link provides excellent information about a healthy diet for your birds:

Thank you, Faery. I'll be honest they aren't on as good of diet as they should be, they are being neglected lately with exams and everything. School lets out in two days so I will have plenty of time to bond with them, feed them more veggies and such. They are all three my little girls.

When you have more time to spend with them, you can give the three of them out-of-cage time together so they can still interact but keep Yellow housed in a cage of her own so she isn't bullied and has a chance to get to a healthy weight.
