Default Separation anxiety?

I separated Buddy and Raffa yesterday. They seems fine till this evening. Bud still is fine, but Raffa has been running up and down the cage front, and is taking a long time to settle tonight.. I think possibly he finally has now, but it's been a good 10mins since I lowered the lights.
Could it be that he is suddenly missing Buddy?

Given Raffa's initial reaction when you placed Buddy on a separate cage and the fact that both of them have been handling the situation well so far, I don't think Raffa's reaction tonight can be fully attributed to the fact that he is no longer sharing the same cage with Buddy.
Changes in general can be stressful for them, but when they are done thinking on the birds' long term welfare and happiness, they are more than worth it.
Despite the good start they both had while separated, they are still going through the process of adjustment. And this also goes for when bullied budgies go from being on a consistently stressful environment to a more stable and safe one.
To reduce stress/anxiety levels, you can have some soothing music on for your budgies and cover their cages on 3 sides (leaving front part uncovered).
If you have a decent bond with Raffa, you can also reassure and calm him down by talking to him.

I agree completely with Aluz, he's going through a period of adjustment. His initial reaction shows that he truly does feel better without Buddy hovering over him, even if now he's confused as to what the new arrangement is.

He'll get used to it soon

Thank you. I already had soothing classical music on, and had just covered the cage on three sides when I posted this. I also lowered the lights. I have a bit of a bond with him, and tried talking to him but it didn't really work. He settled soon after posting this though.
I wonder whether he might have decided he wanted to come out. My brother had them both out while I was away yesterday, and it was Raffa's first time out of the cage (had to be my brother, as he's the only one who can handle Bud now without being attacked), so he might suddenly have decided he quite likes that.
